What's a cost effective fairly accurate way to measure gcp locations? Without spending $25k on a rover and base setup? I have a phantom 3 pro and want to improve the accuracy of my aerial mapping.

You can rent an RTK-GPS "stick" to mark GCP's. If you need cm accurate geolocation, then this is about the only choice. I agree, it is expensive to buy or hire.

App based GPS locators will usually get you a pretty good answer in X and Y, but altitude can be off by 10-30m. Usually not good enough.
