For those interested, with MPEG Streamclip you can easily merge movies that span 2 files (so that are longer than about 13 or 14 minutes or 4 GB). http://www.squared5.com/svideo/mpeg-streamclip-win.html
(I use the latest beta version).
All you have to do is click File, Open movies, select the two MOV files and then click on File, Save as. It will take about 15 seconds to 1 minute (it might look as if it has crashed, but it hasn't). No transcoding will happen.

On another note, is it preferable to use MOV or MP4 for the P3?

MOV for the Apple ecosystem, MP4 for everything else.

There is not a quality difference between the two.

You will want MOV for Adobe Premiere Elements. MP4 works well with Microsoft Movie Maker. Determine which software you will be using for editing and see what it requires.
