So stick and X1 calibration needs to be done twice?

Yes and when calibrating in the P2 software turn on the RC unit.

I just calibrate the RC's sticks by connecting to the remote first, then calibrating the sticks by connecting to the phantom, and found that the sticks were off a bit!
I will try flying again with the new stick cal and see if I still get the drifting I had before.
