I just bought a P3A and flew it once. Then purchased a new battery did the update everything is great. About 2 days later put the original battery in to fly and it says damaged batter bad cell return to factory. Did the second battery mess up the first?

One battery can't mess up the other. They are independent entities.

Did you discharge the original battery to ~zero voltage? Are you sure it was an authentic battery?
 
No it was pretty much dead when I got it. Charged to 100% flew it to only 30% like I've done with all my others. Recharged it and 2 days later went to fly it and it said bad cell. Yes it's Dji came with the copter

Get a replacement. There is no way to repair a bad cell of the pack. Very unfortunate.

I contacted Dji they are going to repair it
