Problems calibrating my controller

Hi gang, new to this drone game so please bare with me.

OK, so I have an FC40 (V2.0.0.0) and a PVT581.
If I use the 'NAZA-M v2' tool, I can communicate with the FC40 no problem. However, if connect my controller, there isn't any communication and I cant calibrate.

Strangely though, if I use the 'RC System v1.2' tool (which I believe is for the P2 Vision??) with the controller, it sees it no problem and allows me to calibrate the controller.

I have run the driver tool with the controller connected with both tools.

As a test, I plugged in the FC40 into the laptop and ran the NAZA-M again and I get 'Error 29' (Motors Start failure caused by TX stick(s) and the 'T' channel is showing -1000.

Any help would be greatly apprecieted.
