Every now and again the LED will flash red.

So in NAVI mode it'll be green green green........green red green red green red green red green green green....repeat.
In attitude mode, just replace the green with orange.

I'm new to the software and tried hooking it up but couldn't figure out how to diagnose it. Any tips?

The double-green means you're in GPS mode, and the double-yellow means ATTI mode. The red in between is showing your GPS lockup status. No red = 7+ satellites, 1 red = 6 satellites, 2 red = 5 satellies, 3 red = fewer than 5 satellites.

An occasional one-red can be normal, depending on your latitude, time of day, whether you're next to a building or tall tree that is obstructing part of the sky, or perhaps other sorts of local electrical interference. Six satellites is still okay, it just means you don't have quite as good accuracy.
