A recovery reinstall of firmware will fix this you do not have to put beta on there.

I've got the same problem on my iPhone 6S Plus iOS 9.3.1

I've already tried restoring iOS through iTunes though I during the iPhone setup I chose to restore from iCloud.

Do you think that if I chose to set up as a new iPhone it would work? I don't really want to loose all the data and settings but if it is necessary...

You have to put the phone into recovery mode and do a reinstall after that.
