The mode refers to what the sticks on the transmitter actually control on the aircraft. I'm not aware of any massive pros and cons either way, it depends on what you are used to, how you learnt, personal preference, etc. FWIW I used to fly microlight/ultralight aircraft, so to me Mode 2 feels more "natural" as the right stick moves the same controls as a full size fixed wing aircraft:
Mode 1
Left stick = left/right yaw (rudder), pitch up/down (elevator) [move forwards or backwards on a quad]
Right stick = up/down power (throttle) [height up and down on a quad], left/right roll (aileron) [move sideways on a quad]
Mode 2
Left stick = left/right yaw (rudder,. up/down power (throttle)
Right stick = left/right roll (aileron), up/down pitch (elevator)
