Do the green and red lights under the DJI Phantom serve any other purpose than aiding in the detecting orientation of the quadcopter? I am planning to build one of these https://vimeo.com/51951048 using the parts from one of my phantoms. I may or may not want to use the LEDS.

Russians. Always making stuff to smash. If you decide to treat your phantom like this, you may want to use some sort of a glue inside to keep things connect. If your RX disconnects, you may have a flyaway.

I actually do plan to put some thin foam in it for shock protection.

ESCs are what control the motors on the Phantom. DJI incorporated navigation lights into the Phantom's ESCs. If you really want to use the Phantom's ESCs you can tape over the lights.
Non Phantom DJI ESCs at 18 amp are around $20 each and they do not have navigation lights.
