My question is: I have 2 batteries, do I need to do the same Firmware Update process in the aircraft for each battery separately?

Yes, but installing firmware on spare batteries is a simpler process. You can find detailed instructions here if needed.

Pop them in and they will update, IF:
  1. You have the SD card installed in the gimbal slot
  2. The SD card has a more recent version of the firmware than the installed battery currently has
Do 'em all at once and be ready to go, or pop them in as needed right before take off, and give it a few seconds to update before you take off

Keep the bin file at root of the ad card. Whenever you insert a battery with old FW, it will be automatically updated. There is no harm if you leave the bin file on sd card even after FW installation.

I have 4 batteries and all are updated but I still keep bin file on my SD card. :)

If you format the card, don't forget to reinstall the bin file.
